Captain Ochre has a talent for understatement here. The building hes in is presumably under attack from superior forces, armed with rifles and tanks, he's in the lift travelling at least 40ft down when the building explodes and, presumably his lift fell part of the way, all his men are killed, he almost is. His comment?
'I was worried.'

The camera then lingers on a smug looking Scarlet will heroic music plays? Huh? It seems really awkward for some reason, as if it would have continued with:
Ha ha! You couldn't have done it! Only I, Captain Scarlet, MR INDESTRUCTIBLE HIMSELF COULD HAVE DONE IT!!! BWA HA HA HA! I'M THE GOD! I'M THE GOD!!!

So, at the start, Ochre guards Olafson. Magenta is guarding either Henderson or Meccini, as Scarlet is seen finishing a radio chat to him. Let's say Magenta was guarding Meccini, and I'd guess its not unreasonable to assume Captain Grey was guarding Henderson. Yet later, Magenta is assigned to roadblock duty around the MSC where Henderson is being kept, and there's no sign of Grey there! Although some of this is speculation....

How come Olafson's desk is round the wrong way (as we see Olafson from Ochre's point of view when he enters, the desk is placed with the drawers pointing towards Ochre.)

Last year I would disagree with you on that but I saw Thunderbirds Are Go again recently and I think you're right about Neil McCallum being in Scarlet.
They have a really fine bit of editing in this one (if that's the word I'm looking for). Captain Black has Carney lined up in his sights (and I liked how Carney moved away the first time, so that Black had to wait). The camera cuts are so tight when Black fires, that you almost fool yourself into thinking that you see Carney's expression change to the grimace of pain. Kudos!

According to my episode guide, there was a deleted scene that explained that Prof. Carney was instrumental in designing the electronic systems of the security buildings, which explains how he knew just how to get through.

After hearing Col. White's description of the Spectrum communications system in "Dangerous Rendesvous" I find it hard to believe that a model plane trailing strips of foil could completely disrupt it.
That one security guard should be fired. The power is off, he's in total darkness. He can hear someone walking close by him, someone who refuses to acknowledge his calls. Under the circumstances, I think that I would start shooting in the general direction of the noise.
