Towards the end, Troy says 'Keep going' without moving his lips.

This episode doesn't really answer any questions, does it? Who was trying to freeze the oceans, in spite of the fact that doing so would endanger the underwater world as well as the above? How did they know that the pink ice would simply melt away? How do they know that the attempt won't be made again?
It seems to me that it was very foolish for Stingray to destroy the enemy vessel. They're left not knowing anything about anything, and no one seems to care!

When they first were sent to examine the ice, and found a hole that they could surface into, Troy and Phones got out to examine the ice. While doing so, there was a shot of Stingray--completely sealed in ice. A few minutes later, as they prepared to leave, there was a clear margin of free water around Stingray. Later, as they observed the encroachment of ice near the Pacific coastline, it shows the same shot of Stingray sealed in ice--only this time they can't get away.
Why exactly did they evacuate Stingray while waiting for the missile launch? Troy made it clear that if the launch had been miscalculated, they would be dead either way. So they were left lurching about on loosened chunks of ice, trying to get back to Stingray. Or did they take those floating chairs with them?

One of the officers at Headquarters looked as though he might be a close relative of Phones Sheridan.

Picking up a chunk of an unknown substance and then tasting it ain't a very smart thing to do, even if it is a pretty pink. What if it had also been poisonous?

I wonder just how many marine mammals suffocated from being unable to surface for air?
