OK, these have been mentioned before, but good (or great) scenes are worth repeating....

* The Enterprise vs. the Klingon D-7 in "Elaan of Troyus"
* "The Tholian Web" (Entire episode...too hard to pick best scene)
* When Hedford/Companion raises the scarf in front of her face.
* Anytime Spock does the mind-meld.
* The Enterprise going head to head with the asteroid "The Paradise Syndrome"
* The new photon torpedoes "Obsession"

Worst scenes:

* The mannequin that's supposed to be a dead woman in "The Naked Time".
* The atrocious spelling in the end credits.
* No "goodbye" to Rand in "Conscience of the King...not to mention some other nameless yeoman DOING HER JOB!
* "Spock's Brain" The whole concept is just plain ridiculous.

Worst scene:
The corny way Kirk mouths "Spo-o-o-ck" when everyone thinks he's a spectral image in his EV suit.

Best scene:
All fight scenes between Kirk and Spock on planet Vulcan.

Wonderful scenes:

The 'taxi driver' and fizzbin sequences from 'A Piece of the Action'.

Kirk telling the Organians "You have no right-" and then realizing he's arguing for the right to fight and kill, near the end of 'Errand of Mercy'

Most of 'The Trouble With Tribbles', but most especially the 'You hit the Klingons because...' bit between Kirk and Scotty.

The theatrically eerie end sequence of 'Conscience of the King', when the mad Lenore quotes Shakespeare to defend herself.

"Live long and prosper, Spock." "I shall do neither - I have killed my captain and my friend," from 'Amok Time'; Spock's logic/emotion conflict at its most searing.

The Spock/McCoy 'not afraid to die/more afraid to live' dialogue in the cell in 'Bread and Circuses'.

The 'courtroom' sequence in 'Wolf in the Fold', as Kirk and Spock rapidly deduce who 'Redjac' really is.

And a few dreadful scenes:

The jam session in 'The Apple'.

Kirk tossing himself on Kara's shoes to appease her in 'Spock's Brain'.

Kirk's closing monologue in 'Who Mourns for Adonais'; Shatner at his hammy worst.

The embarrassing 'Teaching Uhura to read' bit from 'The Changeling'.

The last few scenes of 'The Corbomite Maneuver'; squeaky-voiced Balok amid all that blue satin. Ick.

And speaking of blue satin: Spock blithely discussing pon farr with the buxom Droxine in 'The Cloudminders'.

ALL of the pointless humiliation that is 'Plato's Stepchildren'; I don't even want to think about what was going through the creators' minds on this one.

Why doesn't anybody like that scene??!!!

The modified 1-4-5 progression that they jam to is the same exact progression that all first year guitar students are taught when they start to improvise. The irony is that we all thought we were playing some great riffs at the time when the rest of the world was hearing something really cheesy. I must've heard it thousands of times in my teens. The thought that Spock was in the same mindset amuses me to no end :)

i.e. most of the Kirk/Spock scenes in Star Trek IV are among my favourite scenes.

The end of "Requiem for Methuselah" - possibly the saddest moment in the third series.
Scotty getting drunk in "By Any Other Name"
McCoy gets the last word in "Journey to Babel"
The emotional climax in "The City on the Edge of Forever"
Kirk meets our universe's Lt Moreau at the end of "Mirror, Mirror"
The Thasians take Charlie home in "Charlie X"
Pike's fate at the end of "The Menagerie, part 2"
Riley's singing and Kirk's response to it, "The Naked Time"
Kirk confronts the children, "Miri"
Korax insults Kirk and the Enterprise, and the ensuing bar brawl, "The Trouble with Tribbles"
Scotty finds Kirk alive and all Romulan-like, "The Enterprise Incident"

And from the movies...
The battle in the Mutara Nebula (ST2)
Spock's death, of course (ST2)
Kirk hears "David is dead" (ST3)

The Squire of Gothos: Trelane's transformation from an omnipotent villain to a whiny little boy. William Campbell was brilliant in this scene.

Sven: I have since learned that what Kirk may actually be doing in that 'Spock's Brain' scene is begging Kara for help. (I can't bring myself to actually WATCH it again to make sure).
But he very definitely does throw himself at her feet, as only Shatner could. Trust me - the memory's been burned into my poor brain for many years now. :)

Best Props or Set Pieces : The obelisk from "The Paradise Syndrome.M-5 from "The Ultimate Computer." Gary Seven's Beta 5 computer & its nifty hiding place & his servo from "Assignment:Earth." The Laser cannon from "The Menagerie." Cestus 3 starbase from "Arena." The Guardian from "The City on the Edge of Forever." The ancient Vulcan temple from "Amok Time." Nomad from "The Changling." The planetoid from "Metamorphosis." The ancient wall on Camus 2 from "Turnabout Intruder." Worst Prop : Landru Computer from "Return of the Archons." Worst planet set was "The Galileo Seven." I liked the episode very much,but the set was awful & the show cried out for location shooting.But the fact is that few of their studio sets representing the outdoors of an alien planet were very good.Wish they could have done lots more location work for their episodes,especially when compared to eps like Arena or Shore Leave where outdoor filming enhanced these shows enormously.

You know what I always liked about TOS vs the newer series? Nearly every time they visit a planet and are outside in the newer series it was either nighttime with a dark sky or daytime with a blue sky just like on earth. In TOS they would visit planets with skys that were pink, red, orange, whatever. They were always matte paintings or cheesy set that didn't look that real but at least they looked alien. With CGI being much more cheap and abundant I hope some newer sci-fi series can go back to that idea. I read a quote from Joss Wheadon that during Firefly's all too short run he tried to write more ship-bound stories because he didn't want to always have to send the whole cast and crew to Yucca Flats and CG the sky orange in every episode, "why not?" I ask.

Red Green is a character on a Canadian TV show, who attempts to fix everything with duct tape.
Supposedly, the only two tools anyone needs are duct tape and WD-40.

TV Land refused to show Empath!
Since when? It's still in the rotation. And, the episode didn't end with a supernova, but a shot of the Enterprise leaving its orbit of Minara.
