Okay, I have it! As I've said on the movie board, the CSM is obviously trying to keep
Mulder alive, but discourage him so much that he won't investigate the X-files. But
why does he want him alive? Phil suggested in the Guide that Mulder could be his son,
so he's protecting him...but it seems more likely, after 'all that we've seen', to quote
the show, that Sam is/was his daughter. But I was reading a Vickie Moseley fanfic,
called 'Letting The Demons Go' (yes, another Demons fic) and I think she has it:

It makes no difference to me whether she's my whole sister or my
half sister. She's my sister. But if I'm right, it would explain so
much. So many of the clues are so close to fitting now. So much

ThankGod for february sweeps! And let's not foget full disclosure. Or should I say 'partial disclosure'? They promised us "What happened to Mulder's sister?" and all we found out is that she was taken by the syndicate for blah blah purpose, and instead of Mulder, blah blah blah. Well, we've known this since season one! We want to know how. (we want to believe, dammit!)
Nice rebel alien effects though. Nasty, but nice. And kudos to CSM for killing Spender, the Wesley Crusher of the X-files.

I miss Mulder's bangs. He looks like Elvis! Maybe it's another conspiracy: Elvis possseses Mulder, forcing him to change his hair and wear dorky sunglasses! But if he tries wearing the rhinestone cowboy jumpsuit, I'm changing the channel.

I'm not counting on Spender being dead, as much as I'd like him to be. CC has pulled this kind of thing before--until I see a body, I'm not believing anything he tells us. Still, it's not like Weaseldork didn't have it coming. Every time one of Cancerman's minions starts to develop a conscience someone has to bump him off.

And I dunno... I think Mulder could pull off a rhinestone cowboy jumpsuit...

One of the biggest unanswered questions of the entire myth arc: What on Earth are the alien/human hybrids actually for? We know the Consortium (or their forerunners) received the formula from the colonists and have been trying for many years to create a stable hybrid. We also know they're immune to the black oil. But WHY? What use would they be to the Colonists? Considering that the Samanthas, the Kurts and the Jeremiah Smiths all rebelled and in effect joined the rebels, I'm starting to wonder if it's worth their while.

In regard to Mr. Leeder's comments, I wish to propose a solution. When maintaining a meticulous ear throughout The X-Files' gradual divulgence of the ever seclusive conspiracy, I have arrived at the conclusion that the alien/human hybrids' intention is to serve as the alien colonists' slaves during the reign here on Earth. Unbeknownst to the alien colonists, however, the Syndicate acquired the alien fetus that was to pose as the reference for developing an alien/human hybrid so that they may also provide a means of Earth's current inhabitants to survive. Furthermore, the Syndicate endeavored to delay the process and thus buy them time to introduce a vaccine into the human race. After everything is said and done, though, I have noticed definite discrepancies. For example, Cigarette-Smoking Man/Cancer Man/Raul Bloodworth/C.G.B. Spender claimed that the Syndicate members' families would be returned to them after an alien/human hybrid had been successfully conceived. Despite this claim, it was apparent that the Syndicate members already had their families right beside them prior to their appalling demise. Also, there were capsules containing one victim of a pre-gestating alien after another during the conclusion to The X-Files: The Movie. Previously, Well-Manicured Man indicated, and I quote, "Imagine our surprise when they started to gestate." If these aliens had been gestating and consequently placed aboard that spacecraft in Antarctica, none of the Syndicate members would notice? Mr. Carter, please remain consistent.

This what I've gotten after all these years of "The X-Files." Something like 60 years ago, aliens came to Earth and told some humans that they were going to colonize. The few guys that were told this told the aliens that they could help the aliens if they spared them. The aliens needed a successful alien/human hybrid for a slaves or something that could survive the coming virus. The humans got an alien fetus while the aliens got a bunch of humans that we saw in "1 son." Anyway, after WWII the Syndicate let a bunch of Japanese and Nazi scientists into the U.S. to experiment on humans using alien D.N.A. to make alien/human hybrids. Sometimes they used real people and sometimes they created clones. None of these worked, though. Meanwhile they used the fetus DNA to create a vaccine against the black oil which was like the aliens. A couple years ago the virus began to mutate in the human hosts and that's how the aliens would reproduce. The Syndicate developed a way to spread the virus using bees. The bees would eat nectar from virus infected corn and spread it across the globe. They used smallpox to test this method. The aliens would pop out as monstrous creatures and later become their big-headed, big-eyed selves.
Anyone can argue with that if they want to.

Carter said he'd also beef up the roles of Assistant FBI director
Walter Skinner (Mitch Pileggi), villainous Alex Krycek (Nicholas
Lea) and duplicitous Marita Covarrubias (Lauri Holden). He added
he'd love to bring back the character of Frank Black (Lance
Henriksen) from his canceled series Millennium, depending on
Henriksen's availability. Among the issues the season will explore:
What happened to Mulder's sister, which was partly answered in
the past season; whether the Cancer Man is really dead; what
the deal is with the various alien races; and whatever happened
to Gibson Praise, the mind-reading little boy. Carter also
promised to tone down the slapstick humor and return to telling
"good, scary stories."

As for Agent Scully's (Gillian Anderson) pregnancy? "We hinted at
a relationship with Mulder. We're going to go back and explore
that. ... And ... She's a very lonely character, and now she's
even lonelier without Mulder. ... We're going to explore what
happened this season. So while it may seem as if you missed
something, and you did, you will not miss it in the end."

OK- with 4 eps to go and a supposed grand wrapup in the line, here's what I think I know based on the last 8.75 seasons (which I think jobes with Josh up above for the most part):

Cavemen Times - Bad aliens 1st land on earth - they are black & gooey - but once they get into a human, they take over control of the body and birth an Alien- monster type thing that bursts out of the body and which molts into a little gray man type of alien. These are the overlord type aliens.

30 or so years ago - Bad aliens prepare to take over/colonize the earth - they strike a deal with a shadow govt. org who claim they will collaborate with them so that they and their families will survive. The task they have to do is create a human/alien hybrid that can survive on earth as it will be when they colonize it (although - not sure if that makes sense as where will the collaborators be at that point?). Mulder's dad & CSM are 2 of the collaborators. CSM sacrifices his wife (I think), Mulder's dad sacrifices Samantha as collateral. The collaborators are secretly working on a cure to the Black Goo WHILE they work on the hybrid. Part of their experiments involve inoculating people with smallpox vaccine (plus, perhaps, an additional ingredient). The hunt for the Black Goo cure also went on in parallel in Russia.

During the current series: Slave/Rebels are fighting the overlord aliens. The rebels can shapeshift (the 1st one we see is Jeremiah Smith). The rebels have acidy green blood, and are very powerful. They can, however, be stopped by a spike to the back of their neck. The overlord aliens pay a member of the rebel race to fight the rebels (the bounty hunter). The rebels sew their mouths/orifices shut so the black oil (nascent form of the overlord aliens) can't invade their bodies. The Collaborators perfect the hybrid but try to keep this info from the Overlord aliens (who will commence the invasion/colonization as per the original deal if they know it's ready). I THINK the cure to the Black Goo is perfected too. Also, there's a fetus (perhaps its the hybrid). Krychzk steals the fetus. The rebels incinerate the collaborators.

Last 2 seasons: The US govt is working on a race of supersoldiers. It appears that they are doing so at the behest of SOME alien race that is impersonating humans. This new alien race (affiliation to overlords/rebels unknown) can be detected by a nub on the back of their neck (the nub, plus their impersonating abilities imply that perhaps they are, or are related to the rebel race).

This season: Scully's baby William was fathered by Mulder - but somehow he was affected in utero and has powers. The only obvious power is some form of telekinesis. A cult of spaceship worshippers believes that William is necessary to herald the coming of the Overlord aliens. They also think that Mulder can stop the Overlord aliens from coming.

I think that's what I recall - any input/corrections would be welcomed.

oh..i guess the 30 or so years is really 60 or so, given the WWII connection (although would that make CSM in his 80's? Or did he and Mulder's father join later? Or did the collaboration deal come later?)

I must admit I haven't watched the X-Files much at all this season. I suppose I'll watch the last few episodes just to see how it all ends up. IMHO, they should have wrapped it up a few seasons ago.

I admit that most of my information comes from the x-files wikia site so this is primarily for verification. Since most of the posts were some time ago this is probably common knowledge now but in case it is not yet known there were several successful alien/human hybrids. Also, if I understand correctly, the faceless/rebel aliens are in fact the race race as the Greys, they just don't agree with what they're doing. The black oil, called purity on that site, is apparently a virus that is self aware and can do make its host do many different things. It's inconsistancies are due to mutations in the virus, which what transpires in the movie. The deal the Syndicate made with the colonists were in exchange for a delay in their colonization, and to spare them, they would make alien/human hybrids to survive the shift, which they don't tell them about, and the greys provided a fetus for the testing. What I would like to know, and my apologies if this is obvious, is the Syndicate, specifically CSM, so hell bent on allowing these aliens to invade and take over our planet without a fight? Sure they develop that vaccine on the side for their own safety but they seem to want this to happen so bad that they even surrender their loved ones for genetic testing. The only reasons I could come up with is that they are a technologically advanced species so there's no use fighting them, even though others successfully do, and they're just looking out for themselves.
