According to my (translated) dialogue when Mulder and Scully show up at the museum, the dig was a rescue mission before an oil company was building a pipeline through there. So the resting place of the Amarau would've been disturbed anyway. Maybe the Secona need some time to find a new sacred site to rebury her, and in between some museum guy arrived to take charge after the death/disappearance of Dr. Roosevelt?
