Nitcentral's Bulletin Brash Reflections: XFiles: Season One: Ghost in the Machine
Synopsis: Mulder's friend Jerry Lamana approaches him for help on a case. Benjamin Drake, the CEO of a company named Eurisko, has been electrocuted by a trap set in his office. Since the killer would have had to have had extensive knowledge of COS, the computer system that runs the building, the prime suspect is Brad Wilczek, the man who designed the system, and who also had a grudge against Drake. When Lamana goes to arrest him, though, an elevator malfunctions and falls from high in the building to the bottom, killing him. From Deep Throat, Mulder learns that Wilczek has been working on an artificially intelligent system, and Mulder theorizes that COS has gained sentience. Getting a specially made virus from Wilczek, Mulder and Scully manage to break into the Eurisko building and take care of the Defense Department mole there to glean as much as he can of the computer's operation. The virus manages to shut down the system, but as the mole and other government men work on the scattered parts of COS, a light flickers on...

Apologies if this is covered in the guide, I don't have it on hand unfortunately, but near the end, when the building manager reveales himself to be a government agent, he tells Mulder something along the lines of "let's just say our checks are signed by the same person." Granted, he was being facetious in saying this, but the FBI is DoJ and this guy is DoD, most likely anyway, so it's doubtful their payroll departments share even one person.

Was this storyline followed up in a later episode? I know that most 'monster of the week' eps weren't, I just thought I'd ask.
