Season 3 is "ReBoot Dark". It's not as kid-friendly as it used to be. The characters are playing for keeps. It gets quite tragic at times.
Of course, it's even better than it was before.

Season 3 gets a bit repetetive when it keeps throwing dangerous things at Matrix and AndrAIa starting with "The Episode With No Name". It's a less imaginative method of plotting episodes when they have to keep fighting constantly against Guardians, prison guards and CPUs, gunboats, Web creatures, Web riders and Megabyte's forces.
